Logging of files not related to website

I have a few file on my server which are not linked to any page on my website. Instead, they are served through direct links, like in my email signature.

Is there any way of still tracking these individual files? They are on the same domain as one of my Clicky websites.

Sure, if I understand what you are asking, the answer is simply to put the clicky tracking code on those pages.
